It could. There is definitely a difference between automatic
reconnection of media in FCP and manual reconnect. Bugs show up one
way but not the other. So, simply reconnecting manually could fix it
completely.
If not, remember "divide and conquer" - half the clips at once and if
that goes OK, the other half. If the problem occurs, back up one step
and halve that selection. And so on.
